MsgFiler 2.0.3: Improvements to an old favorite
Adam Tow's MsgFiler plug-in for Mail.app has been a favorite of many Mac users since it was first released in 2006. In the succinct words of Mr. Tow:"MsgFiler is a plug-in for Apple Mail which quickly files emails into existing mailbox folders. MsgFiler's fast searching means you just have to type a few characters to find the right mailbox. Move selected messages with a click or open a mailbox without having to navigate the mailbox folder pane. MsgFiler is optimized for keyboard-only usage, perfect for Apple Mail power users."
Version 2.0.3 has just arrived on the scene, with a new installer app and refinement of the interface being the two big changes. MsgFiler now works properly on HFS+ Case-Sensitve partitions and ignores mailbox directories, and Adam has added a new "Hide mailboxes from inactive and offline accounts" feature for the proverbial icing on the cake.
MsgFiler is shareware ($8) and is available from the tow.com web site, Version Tracker, and other shareware distribution sites.

First! Wahoo! No just kidding, I actually have something useful to say, and probably when my comment pops through I'll be third.
It looks like a great app, I downloaded it. I've been using MailActOn, but I haven't been using it for anything other than to move messages, so this might be a better fit for me. I guess I can keep ActOn for my most frequently used folders.
The only thing is it's a little confusing to get the program going with a keyboard shortcut. In their online video tutorial blip they show that you use Command+9 to activate the MailFiler window.
Well when you install it, there is no keyboard shortcut enabled. They give some basic instructions that direct you to the right place to turn it on, but don't actually tell you HOW to turn it on.
Most people here are techy, but just in case you get lost...
1 - Open System Preferences
2 - Go to Keyboard & Mouse
3 - Go to Keyboard Shortcuts
--This is where I got lost for a minute, but then you must--
4 - Click the Plus
5 - Select Mail in the drop down list
6 - Type "Move with MsgFiler"
7 - Pick a keyboard shortcut.
