Resolve to organize: Together 2.0.4
The all-purpose organization app, Together, has been updated to version 2.0.4. Formerly known as KIT (Keep It Together), the new name came with the 2.0 version and a Leopard-only status.
Together, by way of background information, offers functionality similar to Yojimbo with several major differences, including file system storage, hierarchical folders, and a wider range of supported filetypes. Together handles multiple libraries and deals well with large files and large file collections.
The development of Together is progressing nicely, and 2.0.4 fixes a few low-profile but crucial bugs. I'm especially pleased about the lowering of the sensitivity in the spring-loaded folders when dragging to the import drawer. I just tested the new build and am happy to report that the delay is indeed improved and the drawer is now highly usable. The new build also improves tag handling and fixes some tag-related bugs, among other fixes.
A forum was just opened today as well for user feedback and discussion.
Together can be purchased for $39 from Reinvented Software.

Looks much better than Yojimbo indeed.
I wish they would offer a cross-upgrade offer for registered Yojimbo users, i would buy it but i'm not ready to spend another almost $40 for another organization app every year!

I have to say, I can argue for both Yojimbo and Together with valid points on either side. They have just enough differences that they each fit a niche, I think. In the end, it depends entirely on the usage scenario and individual needs.

The real competition for this is probably EagleFiler, since neither uses a giant proprietary database to store the underlying files. (That's the main reason I stayed away from Yojimbo.)
This looks *much* better than EagleFiler though from a user-interface perspective. Pretty impressive given that its predecessor, KIT, was just average.

I will say that I gladly purchased a license recently and migrated over 5GB of data from Circus Ponies' Notebook program. A fine decision as Together is a well written, focused application. Plus the developer is quite responsive to support emails.

When you link to an app (in this case Yojimbo), why does the link go to the TUAW tags instead of the app's site?
I thought there had been some sort of editorial decision taken on this a while back?
It's only a minor annoyance, but an annoyance nevertheless. Not to mention making it look like you're just trying to get cheap page views.

This is indeed a really nice program. The one thing I dislike it the huge amounts of ram it use when open for a long time or when adding loads of stuff. I have recently switched from Devonthink Pro to EagleFiler myself, because of this very same reason. Together and DTP can easily gobble up a lot of ram, whereas EagleFiler rarely goes over 70mb. With so many applications out there that suck up ram, this is the one thing I check nowadays, regardless of features.
So, feature- and gui-wise Together is indeed an outstanding programgram, now please fix the ram issue!

uses a giant proprietary database
Yikes, I use Yojimbo and I didn't know that. I don't like that either. Another thing that bothers me about Yojimbo is that you have to open the full application in order to take advantage of the system-wide hot-keys and/or there doesn't seem to be a way to prevent the window from opening when you run the program at start-up. Oh, and the lack of hierarchical folders... I'll have to check this out!

(hm, "uses a giant proprietary database" was supposed to be a quote up there)

@Ben: Sorry, that's a result of my own misunderstanding of linking policy. Your comment aided in the clearing up of my confusion, so thanks!
@Rhywun: I'm an EagleFiler user, too, and I definitely agree on the RAM issue. Performance of Together has improved steadily with every release, so it you might find it worth tracking.

"Looks much better than Yojimbo indeed."
No it doesn't. It looks different. Where does this nonsense come from that you can compare applications that do things differently and simply say. "hey, it's better!". What crap.
I've used both. They do basically the same thing but in different ways. Best will be whatever works closest to they way you work.
Yojimbo simply feels lighter and quicker to me. I don't mind the proprietary data base. I've never had problems with it and I have backups regardless. I doubt many people commenting in this thread have any working knowledge of data bases.
As for hierarchal folders, I don't want to recreate the finder. I want something that complements the finder, and that's what yojimbo does for me.
